Firstly, I'd definitely recommend running antivirus scans with the below software:
https://www.eset.com/us/home/online-scanner/
https://www.malwarebytes.com/adwcleaner/
This should remove any malware from your system and may stop these command prompt popups.
If it doesn't help, you can also try the below:
Perform a clean boot:

Run the System File Checker tool:

1. Try running SFC / DISM and check after this

2. Invoke Task Manager from CTRL+SHIFT+ESC > Under Start up see if Microsoft Store is listed. If yes, right click on it and Disable
3. Windows Key+R > Copy and paste following into Run and Enter
shell:startup
This will openup Startup folder
See if you have this in it
4. Use Autoruns to find out where this gets hidden

There is some installation stuck in your Windows Startup Routine, you need to find that and delete it . . .
Task Manager and indeed Msconfig offer only limited control over Startup items . . .
Click the link below to download a small free utility that does not require installation
When the file downloads, unzip it.
Depending on your system, run Autoruns or Autoruns64 as Administrator
With that utility, you can right click and delete any startup item in Windows, look for any Installation listed in that list, if you are unsure, please post a screenshot of any entry, before you delete it . . .
Just be careful not to delete any required process . . .
