Formatting for Kindle, paragraph indentation is being very screwy
Normally, I'd just highlight each chapter and go to Page Layout --> Paragraph --> Set 'Special' to First Line
But the command is only being applied to about half of each chapter, sometimes in an alternating fashion. You'd think just clearing the formatting would fix the problem, but it doesn't! Any help would be greatly appreciated.

Instead of applying direct paragraph formatting, you would be better advised to apply a style. The built-in Body Text First Indent, modified as desired, is a good choice.
If you're not seeing the applied formatting on every paragraph, then there's a good chance you're dealing with something other than paragraphs. Turn on the display of formatting marks so you can see whether you have paragraph breaks or perhaps line breaks instead.
