How to update root certificates manually after installing ms update kb931125

We recently applied kb931125 to our pc's and now an application that we use in house will not run due to the installation of this update. MS states there is no way to remove this update after it is installed but is there a way to update the certificates that are allowed?

1. When did you install this update?
2. Which operating system is installed on your computer?
3. Which application or a program stopped working after installing this update?
4. Are these computers on a domain?

If you want to remove this update you may perform a system restore just prior to the time when issue occurred and check.
