Recently, I decided to delete a few tomb raider auto-saves, and now when I try to play it, it does not work at all. Does re-downloading fix this issue? Will I lose my progress?

Do you get any kind of error message when the game fails to play?.
And your safe re downloading it, that wont do anything to your save files.

You can try backing up your saved games on a USB thumb drive configured for Xbox 360. Then I suggest deleting the game, clearing the cache, and re-installing it from your download history.
