How to troubleshoot a problem by performing a clean boot in Windows Vista or in Windows 7
http://support.microsoft.com/kb/929135

After you clean boot then see if shutdown is a lot faster. If it is, then one at a time add one of the appilications back to the boot process, reboot and shutdown Windows again. Then see if Windows returns back to the slow shutdown, if it still shuts down OK, then add another application and boot/shutdown again. This will at least help you identify which program is causing the slow shutdown.
