Answer

The operative question here would appear to be "what program or process disabled the Windows key?".

Some programs will disable the Windows key while they are running. Some keyboards (notably gamer dedicated KBs) have a physical switch that disables the Windows key. There are several small software applications that provide software control of the keyboard such as AutoHotKey which can script control over the Windows key . There is also a registry setting, but it is unlikely that this is the culprit if it has been disabled unintentionally. My own after-market wireless keyboard has a control applet that alow me to disable the Windows key.
