Issues with updating windows 10 on dual hard drive/ssd

I have built my own PC and have gone down the SSD and HDD route for the system. The SSD contains windows 10 and the HDD is allocated everything else (documents, downloads, desktop and the install directory in the reg (HKEY_LOCAL_MACHINE>SOFTWARE>Microsoft>Windows>CurrentVersion)

However when installing updates the updates fail until I come back into regedit and it change to the following.

Is there anyway around this or am I doomed to the never ending work of having to come back into regedit every time the PC updates
