does mse clean the registry?

I developed a malware trojan whilst using an application online mse picked it up and cleaned pc however as soon as i use this app again it loads the trojan this has been reported to the developers but their suggestion is that my registry needs to be cleaned of it too help please!!!!!

update   it appears that this trojan is known to microsoft so i didnt bother to send the link it is jsreno and mse picked it up immediately but when i tried to go on the application again it reinfected so the problem is with the page i was accessing and not my pc i had to download an adware blocker it was the only way as ie 8 privacy does not stop it either. thanks for the help though.

To answer you sbject line question - yes, if the instructions for a specific piece of malware include cleaning items from the registry, MSE will attempt to do so.
